They make special "algae" pads which are intended for acrylic tanks.
(Aquarium Pharm makes a white coloured one, as compared to their greenish
blue for glass.) They're made of a soft materiel that won't scratch,
provided you don't get sand, gravel, etc. caught in there. Try one of these
and a bit of gentle elbow grease. Be careful about catching grit, though.
That will scratch the heck out of acrylic.

You may be able to find bigger and easier to use products -- call your local
aquarium store and see what they have for acrylic aquariums. I think Python
makes a chemical solution, as well.
